Great! Now we have ryokans (->Japanese inns, basically) in Kyoto as well. We decided to splurge a bit and so we're going to Oohara no sato (http://www.oohara-no-sato.co.jp/english/index.htm) for one night. It's an hour away from Kyoto Station, which also means that it's basically in the middle of nowhere. Ok, it's not as pricey as they can get as the price includes breakfast and dinner and some of the baths. Then again, around those parts there are no restaurants or shops anyway...
The rest of our time in Kyoto we'll stay in Inn Kawashima (http://www5.ocn.ne.jp/%7Einnkawa/page007.html), which is only a bit less pricey... we were a bit too late with our reservations and so the most affordable places were fully booked already, especially as we're booking rooms for three.
So now my next goal is to find accommodation from Atami (or Usami) and Mt. Fuji or near there... However, these are really dependent on what I'll do while the boys are attempting to climb the mountain. Oh, I'm also going to try to book us tickets to Ghibli Museum
We'll this'll do for now as an update - stay tuned to find out more about the Nippon Tour 2008!
